There are two likely causes: bacteria and viruses. If you have a bacterial infection you need to see a doctor and get an antibiotic. Bacteria are more likely to cause a fever than viruses.
If it's a virus, a zinc lozenge every three hours will reduce the severity and duration of the infection. Only zinc lozenges with zinc gluconate or zinc acetate are effective.
For the cough, Robitussen (or the generic equivalent) is good. It has a cough suppressant and an expectorant, which reduces the need to cough.
For the malaise, enteric-coated aspirin is good. If you're in Canada you can get acetaminophen and codeine over the counter (you have to ask for it), which is more effective than aspirin.

My biology teacher once told us that bacteria can be eliminated by getting really drunk - alcohol kills those little beasts, he said. For viruses this (unfortunately?) doesn't work though.

The problem with that is that alcohol also impairs your immune system and dehydrates you. But I have heard of a case where a nasty infection seemed to be cleared up by doing that.

Though mine is due to extremely tight hamstrings, tense back muscles and piriformis.
I have to go to the physio this afternoon and lay there with a heat pad and electodes for 15 minutes following the muscle massage. It's tough.
As a public warning: If you sit for long hours at work and then work out, save yourself some hurt and do stretches *afterwards* and warm up first.
