See more: ASP.NETbootstrap
I am using this:
<asp:TextBox ID="TextBox1" CssClass="input-small" runat="server"
        style="z-index: 1; left: 20px; top: 150px; position: absolute "></asp:TextBox>
I have linked the css classes of bootstrap to my page properly. I am using a simple javascript alert (not that provided with bootstrap) that displays whether email is valid or invalid.
The Problem: When the page is loaded for the first time, every thing is fine. Then I take input in the text box and press the login button, the js alert is displayed. When I click the ok button on the alert box and the web page is again displayed, the height of textbox is shrunk.
Is there anything which I am missing?

I can't say much looking at the code you have provided. Try to use IE developer toolbar and see what has changed in terms of styles.
P.S. : Better move the inline styling to a css class and use it.
