I have registered a site in Hostgator i.e. free site with IndiaGetOnline service. Can I customize the site without using the hostgator interface r by other web builder tools.

Did you confuse us with Hostgator customer support people? You need to ask them. That is was they are paid to do, answer questions about their service from their customers.
