I've always used mencoder[^] when working on a linux machine.
Although it is available for the windows platform, I just use Handbrake[^] since the option of typing 'sudo apt-get install mencoder' (obviously) wont work from the command prompt and Handbrake is easy to download and install.
I really should get around to comparing handbrake to the windows version of mencoder some day.

I use Magic DVD Ripper - not free but worth the $35. Rips to plenty of formats, inc MP4. You can just rip the audio too if you want.
