I believe we talking about a web application and the window you want to blinking is the browser window...
AS the top frame of your work in the context of a web page is window, and that window is only a part of the browser application, you have no way to do it...What you can manipulate using JavaScript (jQuery) is what INSIDE the window where the taskbar belongs to the OS...
On Windows OS, however there is a way - show a popup message using alert() function and the minimized browser will start to blink on the taskbar...Of course this will create an other issue of user need to close the message window...So consider...
