I'd bet the actual 'update capability' refers to C3I sharing of strategic and tactical data in real-time during battle.

It likely has redundant systems, as it is fly-by-wire and updates are not the only thing that endanger the cyborg.

Imagine... The plane is flying a secret mission, the update comes in... And that kind of code is in there...
this kind of stuff...

My plans for moving the contents of this machine to the other one
- Use an External USB Drive
- On This machine, open a Command Line window
- In that window do this...

The two switches I'm wondering about are...
/K Copies attributes. Normal Xcopy will reset read-only attributes.
/J Copies using unbuffered I/O. Recommended for very large files.
Seems like the "/K" switch would be the smart thing to do.
As for the "/J" switch; I just don't know for sure.
I probably haven't done this command in the past ten years, so I could be easily missing some important details

I would make a backup of the old drive (AOMEI Backupper, again) and either copy the backup file to the new drive, or to the USB.
You can then either restore it to a new partition, or mount the backup as a virtual drive and copy and paste what you want where you want.
XCOPY tends to fail if it can't copy a single file because it's in use, or hidden, or not yours, or ... just to be annoying sometimes and you won't necessarily now what files have copied OK.
A backup will retain attributes and creating / modification dates as well.
