A couple of times recently I have received the email notification that someone replied to my comment. When I click the link, their message is not there. However, a few hours to a day later the message does show. I imagine this may be the SPAM filter/moderator queue holding it.

I realize it may mean a big change in code but it would be helpful to receive email notifications of replies to our comments after the spam filter/moderator queue has done its thing.

I don't have any specific examples, this just seems to be the likely cause of what's happening.
There are only 10 types of people in the world, those who understand binary and those who don't.
