Application of cryptographic techniques

There are are many kinds of ciphers like caesar cipher,Vigenère Cipher,Bifid Cipher and many mor but how can these cipher techniques be applied to a binary file like a .exe file ?

The same way that they can be applied to any file: all files are binary, it is the interpretation of their content that allows them to be human readable.
