Solution 1

Use AviSynth and it's overlay filter[^]. As it is a frame server it can server as source to all directshow enabled post-processing, but also for ffmpeg or mencoder.

If you don't want to use avisynth, just make it as any other directshow filter with two input pins: see here. Of course, you can make direcshow filter with c# too... (see this)

Ohh ... I found my mistake. My main task is to be the first video to be playable separately from the video with an alpha channel. The first video is from a web camera, and the second should be included at the touch of a key.

GraphEditPlus is just a wrapper for DirectShow graphs.
No idea if there is any input stream sync filter, but if not, you can write your own - if can be made at all...
