One sensible reason to only update an operating partition is to make sure it's operational and what state it's currently in. A dormant partition could, perhaps, be destroyed by an update that causes conflicts with active processes that are, for example, hibernating.
Be that as it may - the unstoppable auto-update is my reason for making Win7 my last version of Windows (certainly for my own systems).

It is a bit complicated, to check partitions (that may not visible at all) from inside the OS...

Not necessarily. This could also be that someone has to support legacy systems and prefers not to deal with the limitations of VMs. I know plenty of people who have to do that.
