Are these computers on a network that you or your company controls? One of the only ways to do this would be using Group Policies from you DC. You can talk to your network administrator about this.

If the computer you want to disable protected mode on is a remote computer not part of your network then you are out of luck, you cannot and should not do this. If the person really needs to run your plugin then the proper solution is to send them instructions and let them decide if they are willing to do this.

It does not matter what you want. If it does require a plugin there is nothing you can do to force setting changes. They are like that for a reason, to keep people from running malicious code.

Just think for a second if any of IEs settings could be modified by a web site. That would be a large security hole.

You have to work within the confines of a system. If you want the user to use this plugin then it will be up to the end user to enable it and make any necessary changes to his or her settings.
