Hello, I am alright with computer but I do not want to mess anything up since I have never done this. I want to to have 3 partitions on my harddrive. One for windows 7, one for ubuntu, and one for windows server 2008.

Currently right now I have one partition and windows 7 is on it. What would be the best way to clear my entire harddrive(clear windows) and just start with a fresh hardrive.

I noticed when I am running ubuntu on my flash drive that the program gparted allows to reformat harddrives, so I was wondering if that was an option?

I have never partitioned a harddrive and I am just curious the best way to do this?

The best way would be to just use Virtaul Box to create the required virtual machines. Then, you don't have to risk your boot sector, or mess around with a multi-boot scenario.
