When I right click on that application folder it is not showing stop option. But wen I right click on that specific Site it is showing stop option. Now I dont want to stop all the application under that but only one. How I can do that?

@andrew.. that is what my problem is. I don't wan to stop entire website, Because many applications are deploye under one website. I want to stop only one of them.

i dont think u can stop only one app
The best (and only) way I have found to do this is to bind that one application to its own AppPool and then stop the app pool
