how to host two asp.net web appplication in IIS

Hi,

I want to host two web application, one is main web application(Share Point application) while other is as virtual directory and both application have own web.config file. We have seen the configuration is being inheriting from parent application and to stop this we tried to use location tag over system.web but getting problem related to authentication and session.

Can anybody guide me how to configure these two application?
