Hi, I'm am trying to design a system that tracks the most clicked links on a website.

I am new to this so please forgive my ignorance. I see two possibilities:

1. When link is clicked, use Javascript to pass info on element to a PHP script, which inserts info into a MySql database.

2. Use Google Analytics to track clicks, and then use the Google API to access a remote database with info on most clicked links.

Am I thinking about this the right way?

Yes, you are on the right path. WebTrends is also a good product. Personally, I would use an existing product to do it.

Piwik is also a good choice, especially when privacy is of concern (it checks the Do not track preference of the client browser and encourages you to take privace serious, I am not sure how GoogleAnalytics or WebTrends handle that). But, yes, an existing product would be most likely better. 1) would be alright, though.

Yes, you are on the right path. WebTrends is also a good product. Personally, I would use an existing product to do it.
