RFID readers are usually connected to a PC via a COM or USB interface. You can send commands to the device via COM usually, like a modem.

The best software is one that makes sense for your application and one that you are comfortable programming in. The devices usually are supplied with a SDK with different language support e.g. C, VB, .net etc.
